What it is not always is slow.
A lot of great coffee here is built for the transaction. A counter, a queue, a shot handed over with precision and no particular invitation to sit down. That is not a flaw. It is a disposition. Tokyo moves, and the coffee often reflects that.

If you have one morning to spend slowly in Tokyo, Nadoya no Katte in Nishihara is the answer. It sits far enough from central Shibuya to feel residential rather than transactional, and it is one of the highest-scored cafes on the platform for reasons that are obvious the moment you walk through the door. Come with no particular schedule. Leave with a longer list of reasons to come back.
The neighbourhood you are probably skipping
Bloom.by Swell in Himonya is the reason to go deep into Meguro. Serious about coffee, quiet enough to actually think in, and located in the kind of neighbourhood that Tokyo does better than anywhere else. Most visitors will never come here. That is their problem.
The Azabujuban argument
Streamer in Azabujuban earns the second coffee through a combination of things it would be hard to separate: the room, the neighbourhood, the quality of what is in the cup. Azabujuban is quieter than almost anywhere a few stops away in any direction, and Streamer fits that rhythm without manufacturing it. Sit near the window. There is no reason to be in a hurry here.
On our radar
Brown Sound Coffee in Tsudanuma is not in Tokyo, which is the only reason it did not make the list above. Take the Sobu Line on a slow morning and go find it. The highest-scored venue on the platform and one of the better arguments for what happens when a neighbourhood cafe refuses to compromise on anything. The espresso alone makes the forty-minute train ride feel like exactly the right decision.
